As of now, the only official "answer" I can give you is when the balance of power has become uneven. In other words, when one faction is overwhelming the other, the Balaur will intervene to level it out. This is most prominently depicted in the G-STAR 2007 Trailer released a while ago.

Although we have heard about Balaur intervention in Abyss battles, I (for one) have never heard about intervention during
castle sieges. Of course, there's a possibility I may have overlooked this.

And no, flying is disabled. Each castle has an Aetheric Field (magic force field) around it as a default setting, and it restricts flight around the castle. However, because they can still infiltrate the castle, players can use the Field strategically.
